I have two flights made up for two seperate pairs, could I leave the nest boxes in the flights all year round(if so, should I cover the holes?) or should I remove them after breeding season

You can leave them in or take them out. I usually remove mine and give them a good clean making sure to mark them so you know which pair uses which box. I find if you leave them in then mice and spiders can move into them.
